At a first glance this appears to happen due to a specific scenario, needs confirming after testing with a dev image:
Kernel version was changed
Switching rootfs is done within u-boot, since bootcount is reached
/mnt/boot is not populated since vfat module has a different version magic now and can't be loaded
pretty much all services rely on resin-boot service
This assumption needs to be confirmed after more investigation.
