Does plantcv workflow always look for the lowest directory

Does plantcv workflow always looking for the lowest directory, instead of what is given in config.input_dir?

I tried to run a workflow with a given input directory, and it would fail if in this given input directory there is another folder with images (those images whose filename metadata meet the criteria, unfortunately).

However if I remove the subfolder, the workflow would work fine.

It seems that plantcv workflow would find all images meet the metadata criteria in the input_dir :)
So yes, from the given config.input_dir all the way down to the lowest directory.

A new pull request will be created to add a feature for users to have a choice whether to include all subdirectories. Potentially by changing a variable "include_all_subdirs" in config.
