What's changed before this started happening? On a side note I'd recommend structuring your data a bit differently;

Is there an existing issue for this?
Current Behavior
Calibre-Web-Latest: Since a few days in most of my books the "Cover is not available" anymore. For a few books, however, the cover is still there. If I change the title of one of the existing books in the desktop version of Calibre and save it, the cover of the book in question suddenly reappears in Calibre-Web. It would be a workaround, but with several 1000 books it would be tedious work ;-)
