I would suggest to add the option to be able to choose from which store the game is from, so that only the paths belonging to that store are imported. That would remove the number of folders that are scanned and if customizing the folders, only the store specific ones would appear in the menu.
I did a quick mockup just as an example to make more clear what I'm talking about.
Another option that could be useful would be to either label or divide each path in submenus in the "Custom games" tab to understand to which store each tab belongs. But unless "All" stores are imported, then it wouldn't be very useful.

In most cases, I would expect the checkboxes for each save/folder to be sufficient. Could you help me understand any issues or frustrations you've had with those?
If your concern is mainly about unnecessary time spent scanning roots where the game isn't installed - the vast majority of scan time is spent on games that you've never played or even heard of 😅 Perhaps you'd be interested in an option to re-scan just the games that are already in the list (#260)?

My main concern is that often PCGamingWiki paths are just wrong. It happened to me with already a few games, so even tho I sometimes correct them myself on the site, in some cases I need to manually customize the folders in ludusavi. And when clicking on customize there are all the PCGamingWiki folders there, which most of them are not needed because they don't belong to the store I own the game from. And since I'm already there adding or correcting the paths I also remove the non needed ones (this also connects to #315 where when correcting a path it creates a duplicate of the game). The issue here is that I have to manually check each path to which store it belongs to make sure I'm removing the correct ones, so having either a label that indicates to which store they belong to or not having those paths completely would save me a lot of time when removing them. It's not a MUST have feature, just an added qol improvement.
I'm not sure if removing some of the folders that are not used from being scanned, also improves the scanning time. If it does, well, that's another added bonus.
