Make updates to work with AWS Batch

Shouldn't involve any changes to sunbeam, just using this issue to organize

The snakemake plugin is broken and yet to be released: https://github.com/snakemake/snakemake-executor-plugin-aws-batch

Fixing it appears to be a somewhat substantial task, proper testing is held up on getting an AWS account to sponsor test runners

Another promising route is to setup a slurm cluster using AWS ParallelCluster and just use the snakemake slurm executor (which we know works and support anyways)
